Faceoff: Ninja vs Samurai

Inspired by the episode The Finder from the TV show “Bones”.
Alrighty, people. BIG question. Who would win during a faceoff between a ninja and a samurai? What are the pros/cons for each? I will forewarn you that any foul play (ie: ninja star throwing, decapitation, etc) during the discussion will not be tolerated.
